It seems like the implementation of text-stroke uses each "element" of a letter, and thus does not highlight the letter, but overlapping components. This is particularly visible on -apple-system in a bold font weight.

I know this wasn't the case in the past, as I've noticed this on a site that used to display properly.

The fix for this issue needs to be made outside of the WebKit source code, and is being tracked with this radar:

We are therefore resolving this issue as "RESOLVED | MOVED" to reflect that the fix is happening in an operating system component.
